Why would the MFAP help cooper by saying that gum comment and in turn it being mentioned to leland which tipped off Coop. The only reason I can think of is so he eventually makes it and thus gets trapped within the black lodge...

You're right - BOB himself killed the 2 people who tried to kill Cooper (Josie and Windom) so that Cooper could be trapped in the Lodge and BOB could leave as Coop's doppleganger.
