Did I miss this or something? Phillip Jefferies mentions her when he returns but say's "I'm not going to talk about Judy, infact we're not going to talk about Judy at all. We're goona keep her out of it". And then the monkey says Judy towards the end. Is the monkey actually Jefferies stuck in the lodge? And who is this Judy? The subject of Jefferies case when he disappeared?

I think so..I think Judy was for Jefferies what Laura was for Cooper and Teresa for Chet Desmond. And also...we never saw anyone in the series saying anything about the letter "E" .BOB's proper name is Robert. We have R,O,B,T.Maybe Judy had the letter "E" ? That's how I see it.
Beware of BOB

When I call out no one can hear me,when I whisper he thinks the message is for him only..my little voice inside my throat,I always think there must be something that I've done or something I can do...But no one no one comes to help,he says,a little girl like you...

Eh, I don't think Judy would have been E. I'm sure they would have got the chance to see Jefferies case files or he would have been reporting in with results as soon as he got there. I just don't think Bob got all the way done yet.
But who's to say for sure.

Does she maybe exist in the sense that Diane does for a Cooper, a confidant/sounding board who might be a real person in terms of the FBI setting but who ultimately takes on the role of the listener for Cooper's or Jefferies' observations and fears?

Someone once said Judy is Josie's sister. Maybe someone else will remember where this came from. The monkey has something to do with Leland, I believe, since we first see it behind the mask of the little Tremond boy who Ivalinda has (beautifully) suggested as a representation of Leland's childhood self. I always thought the monkey had something to do with animal instincts and pleasures... maybe the monkey represents the primitive parts of Leland who enjoyed the deeds BOB made him do, even if he wasnt consciously aware of them. As to why the monkey says "Judy" ...yikes, who knows?? :)

Robert Engels said in an interview with Wrapped In Plastic that Judy is Josie's sister. If the series had continued the mythology would have been expanded. Josie and her sister Judy were somehow connected to Philip Jeffries and the lodge. This question comes up on a monthly basis. You should stop by the Wrapped In Plastic site and buy yourself some back issues. The Robert Engels issue is essential reading because he co-wrote FWWM and sings like a canary.

I know of this one... ...and this one just gives you a bit more info and also the above link.
My theory by A. Elk, brackets, Miss, brackets. This theory goes as follows and begins now. All brontosauruses are thin at one end, much much thicker in the middle, and then thin again at the far end. That is my theory, it is mine, and it belongs to me, and I own it, and what it is, too. Ange's Odyssey

Here's my theory: Jeffries has sex with Lucy, and Lucy becomes pregnant. Jeffries and Lucy har very happy, and they decide to name their baby Judy. But when the baby is born they discover that it's mutated, and they decide to kill it and bury it in the woods, but since the child is mutated, it survives and run inte the woods. Jeffries can't handle the situation, and he breaks up with Lucy, and goes back to the FBI-center, were he tells everybody that he doesn't want to talk about Judy anymore. Near the end of TP: FWWM, we see baby Judy out in the forrest, and like Gollum in LOtR, she whispers her own name...

There is a chimp named Judy in the TV series "Daktari" (1966). Any connections?

I didn't read all the replies, but Jeffries says he was stuck in a nightmare. At the end, when the chimp says "judy", its my impression it was actually screaming. Ever try to yell in a nightmare? It comes out like a last-breath whisper. IMO, the chimp was in the black lodge, or the room you see in the flashback, which may or may not be the same thing. I think Judy was Jeffries. He was all disoriented, and in the black lodge, he may have been (or thought he was someone else) so perhaps the chimp was yelling for Bowie to get him out.

I always think that Judy was a weird reference to Judy Garland, there are severals references in Twin Peaks: Major Briggs say the name of Judy Garland to Cooper (maybe it's simply a joke with his name). There are also Leland Palmer who sang "Get Happy", a song of Judy Garland. I think there are some link with the Magician Oz like Lynch have already done in the movie "Wild at Heart" according the website Twin Peaks Studio.

Judy is a monkey, not a chimp. Monkeys differ from all other apes in that they have a tail. Oooh, & Judy likely has a "tale", as well...

So we are automatically discounting my whole "Dale Cooper in a tux who looks like Cary Grant" leading to the line that Cary never spoke but that a near infinite number of impersonators used to mimic him, "Judy, Judy, Judy!"
H'mmm, the one "J" that Cooper never threw a stone at. Let he who is without sin cast the first stone.
